I still confuse about GIS navigation? After defining GIS navigation for a class, the location for other class not shown in map. How we define GIS navigation for 2 class that have no relation?

The GIS Navigation Tree is only used to configure the hierarchy to show in the TAB “GIS Navigation” in the 2D display georeferences, see CMDBuild User Manual page 50 (GIS Navigation box) and page 51 (second point).

A class is shown in map according to the visibility of the layers and based on how the geographical attributes are configured, including icon selection (Administrator Manual p. 29 and 30).
I suggest you download openMAINT, and watch how are configured the geographic attributes of the classes Building, Room and GenericFurnishingElement.
